Are you sure that kudzu wasn't detecting the new hardware?  I have never 
seen X take the initiate to detect anything new, but rather just say if 
it could find the device or not, and decide to either run or not run.  I 
have a feeling kudzu (or something automatic like it) is the culprit, 
and that you might need to prevent it from deciding to overwrite your 
files for you.  kudzu has been known to be wrong from time to time.  
Your ultimate devices that X pays attention to are the ones in xorg.conf 
or XF86Config(-4) files AFAIK.
