Howdy,
  As others have commented, Nessus sounds like the exact tool you should
start with.  I suggest you look at a variety of tools pointed to at:
   http://www.insecure.org/tools.html
 The article from Linux Journal is a good start, but you will find
almost all the top tools listed at the insecure,org site.
