Let's see if we can eliminate X from the equation.  Change your inittab 
to a run level 3.  Run init 3 from a console as root and then run an 
init 5 to start the gdm process and give you a fresh XFree86 log file. 
Do your shutdown from the GUI and let it black out.  When you finally 
reboot login from the console (you shouldn't have a GUI) and look at the 
end of the XFree86 log file.  If it says that X shutdown the we know 
that it's not the issue.  If not, then you need an X guru ;)
